It's a common moment of panic: you log into iTax and see a tax debt you don't recognize, or a balance that's clearly wrong. Before assuming the worst, know that this is a well-documented problem with a defined resolution process — it isn't automatically an audit or an accusation of fraud.
Where most of these discrepancies come from: KRA migrated VAT and Income Tax ledger balances from its old legacy system (ITMS) into iTax, and that migration wasn't perfect. Payments made near the transition, withholding tax deducted at source under the old manual system, or returns filed in both systems during the changeover window sometimes didn't carry across cleanly. You can see exactly what was migrated to your account under the 'Taxpayer Legacy Account' menu in your iTax General Ledger, with the full statement downloadable from the Debt & Enforcement menu.
The correction process itself is straightforward but document-heavy. You write to the Commissioner for Domestic Taxes (or your Tax Service Office) explaining precisely which balance you're disputing and why, and you attach the evidence: Payment Registration Number (PRN) slips, bank confirmation letters, old return acknowledgements, or anything else proving the correct figure. KRA reviews what you've submitted and is expected to respond — agreeing fully, partially, or rejecting your position — within 30 days. If the balance is corrected, the fix is processed as an automated adjustment on iTax once approved internally.
The mistake to avoid: ignoring a disputed balance because 'KRA will sort it out.' An unaddressed legacy discrepancy sits on your ledger as an active debt, which can block your Tax Compliance Certificate application and — since eTIMS is now tied into the TCC process — quietly lock you out of tenders or contracts that require one.
Pulling your legacy ledger statement, matching it against your own payment records, and drafting a clean dispute letter with the right supporting evidence is exactly the kind of thing we do for clients every month. If a balance on your iTax account doesn't look right, we can tell you within a day whether it's worth disputing and put the paperwork together.
